Help! p0300 random/ multiple cyl miss detected.

I recently started throwing a random/ multiple cal. misfire after i replaced my transmission. I checked the lines for the pcv system and fixed a cracked hose. One of the wires was burnt so I'm gonna replace them all tomorrow and checked a couple plugs and all seem to be fine. When i replaced the trans i had the battery disconnected but then i had to roll up the windows and finish the next day so i reconnected the battery then forgot the next day and it sparked as i was putting it back up. The crank sensor is rite above that so maybe i did something to mess that up? Anyone else have this problem or have any ideas on how to fix this?
